I second Dave's suggestion. I have always installed Windows NT or 2000 on the C drive and D is the CD and E is where software and Inetpub is placed. I have not had any problems with that configuration.

Yes, you can install CF MX to any drive you like. I'd strongly recommend that you install it to a partition other than your system partition, which is usually C. I'd recommend that for all software you install on a server. It doesn't affect the JRE at all.
