The Virtual Data Center project (thedata.org) in the U.S. and NESSTAR in Europe have similar objectives to allow online data procesing of large datasets from multiple organizations, subject to certain security constraints. As your project is a less ambitious one involving only data from a single organization, you might contact the principals of those projects to see what their strategies are. I believe NESSTAR uses R, an open source statistical package written in C, as their backend.
