Could it be you are using TCP/IP filtering? If so, the connector can't connect to JRun because it requires some TCP/IP connections to do so. Documentation says you will have to open port 2901 and 51010, but my experience is that it requires TCP/IP to be completely disabled (which requires a reboot, and another one to re-enable it). You should be ready to deal with many problems with the ODBC Service too (I am not aware of any documentation on which ports it uses).
