I agree that this is likely the case. Here's a quick tip - try reproducing your error in Netscape or Mozilla (newest versions best). After it breaks, type javascript: in the address bar (of the popup or the parent window) and hit enter. It will give you Javascript error info that's more detailed than what IE gives. If it is indeed the security model shutting you down, it will specifically tell you so. Go Mozilla! ;-)
