When you install CFMX 6.1, it should give you a screen with three options:
install as standalone server, install JRun 4 and CFMX, or create a WAR or
EAR file. You want to choose the third option. This just creates a file or
two for you; it doesn't really install CFMX. You'll then have to deploy the
WAR or EAR file to Websphere. Not having worked with Websphere in a while, I
can't remember whether it uses a WAR or EAR file, but you can find this out
