You will need to install the Updater and any post-Updater hot fixes you want to use after installing CFMX itself. If you install CFMX on JRun, I'm pretty sure you will need to run the JRun Updater 4 for each JRun server first, then run the CFMX 6.1 Updater 1 for each CFMX instance.
