I doubt this is a problem specific to JRun. To diagnose this, you might just try browsing some other HTML page that opens a new window using Javascript. You might also take a look at the Technet description for this patch: http://www.microsoft.com/technet/security/bulletin/MS04-040.mspx It mentions that some functionality requires that you also patch HTML Help and MSXML.
