I'm not sure that it would be a good idea to put your workspace in a place where it could be used by Eclipse from either Windows or Linux, but there would be no problem with having 2 workspaces, one under Windows and another under Linux with projects pointing to a shared location. When creating projects for the first time tell it to use an external location rather than the workspace as the location of the project. Then, the next time you use the other operating system use the import option on the file menu to import the project to that workspace rather than creating it using the File > New menu.
