I believe you will also have to use an alternative port with the stand alone server, instead of port 80 if you install under IIS.

If you have IIS-specific functionality that you want to use with your CF application, then yes. For example, we occasionally use ISAPI filters in conjunction with CF applications. Otherwise, not so much.
