Sounds like you really need to implement a revision control tool, e.g. Subversion (http://subversion.tigris.org/, free, can be a little complicated to get started) or Perforce (http://www.perforce.com/, commercial, free for two users, very easy to use). With one of these you'll be able to keep track of all the changes you both make and ensure you don't accidentally erase each other's work.
