My FTP server, Serv-U does support encryption, but
I need a solution that will encrypt data once it's on the hardware,
or perhaps an FTP server that maintains data in an encrypted
state after the transfer, too.

I also have a client-side transfer program, SyncBackSE, that
provides secure data transfer and is a great program, so the
client software is taken care of.

It's just the encrypted storage part of the loop that I've got to have
a solution for...

I'll take a look at TrueCrypt...maybe that will do it.

You might consider getting an FTP server that supports encryption
(http://www.google.com/search?q=Windows+secure+FTP+server), a similar
FTP program on the client side (WinSCP works well), then maybe TrueCrypt
(http://truecrypt.sourceforge.net/) for on-disk encryption.  Linux makes
this super easy, unfortunately the same isn't true for Windows.
