No. There are little to no utilities that convert to FLA. The only tools you'll find convert from Powerpoint to Flash swf. I personally haven't found one that will export the animations as well as all the other smaller details.
My suggestion is to look into doing your own automation. Handling Powerpoint through COM is extremely easy, well documented and more flexible than most products on the market that are ment for business users and not developers.
