Yeah, that bothers me too. Haven't found a workaround either. Spike wrote a plugin to get around this issue. If Eclipse is already open, it'll load the double-clicked file in the current instance, rather than trying to open a new instance of Eclipse, and generate the 'workspace in use' messages. I haven't used it personally, but I've heard good things.
