This topic seems to come up often with no solution that I've seen. I have the same situation and spent quite a bit of time reading articles written by people that claim it's possible in MX, as well as reading the JRun and CF documentation with none of the proposed solutions working for me. To get around the problem for now, I just create a main method that runs the class files and run them on a command line.
