If you purchase CFMX Enterprise (which is what you need to run CF on J2EE) it comes with a full licensed copy of JRun. Presumably, Adobe spends more time ensuring that CFMX runs well on JRun than on Tomcat; I don't recall offhand whether Tomcat is a supported platform, even.
