I don't see any issue with having one set of core files, essentially making your different "stages" part of a single large application. To get at the "second level" of your app, (i.e. the admin area) just create a child circuit for the stage and you can reference it like MyApp/index.cfm?fuseaction=stage1child.register. Other than that the general approach sounds fine.
