I always have to apologize for dropping the recommendation on a CF list, but the best one I've ever used is www.x-cart.com. It's a PHP MySQL app, but I just can't say enough good about it. It's a great app; it's well supported; it's constantly updated; it's got tons of add-ons available; it's really easy to install and equally easy to manage -- very powerful to boot. I REALLY like it.
