I believe that in order for an intermediate certificate to work properly on IIS, you need to import it into windows certificate store under trusted intermediate certificates. If you have an old certificate in there, that might explain why you're seeing different things on different places. (For example your browser might have the intermediate certificate already, or you have chosen to trust that certificate locally).
