Hhm....by this do you mean that the two are on different servers? It's hard to tell for sure from what you write here, but if that's the case, it certainly would be a problem for most shopping carts, since you can't generally share session information between two servers. Otherwise, I'm surprised this would be a problem...it's pretty typical particularly in a shared environment for the SSL to use a different domain.
