No, it's not normal. That is, if you just do a Windows 2000 install on a
machine with no existing OS installed already, you should only have a
WINDOWS folder. However, if you install Windows 2000 onto a partition that
contains Windows already, and you don't reformat the partition, you can end
up with this. Also, it's a somewhat common disaster recovery practice to
install two copies of Windows on the same machine, so that if one becomes
unbootable you can quickly bring the machine up with the other one (although
it won't have all the configuration settings within the first one).

And, as Rick noted, one folder could be a junction pointing to the other
folder. This should be apparent if you view a directory list from the
command line.

You can find out which directory corresponds to your actual system directory
by typing "set" at a command prompt, and reading the SystemRoot environment
variable.
