I've been using Scriptaculous/Prototype with ColdFusion for several months now and am very happy with it. I'm not familiar with how AjaxCFC handles it's calls to CFCs but I typically write cfm pages that call the CFC methods i need and handle and display logic if necessary. If you want to call the CFC directly just make sure that both the component and the method have access set to remote and pass it the arguments it needs as query string parameters.
