I would seriously take a look at the SiteDirector package from QuillDesign (http://quilldesign.com). I am a little bias here since that is the only package I have used, but you will get huge bang for your buck. Since you said you need more than one store, you can get a 5 store lic for $1495, which is very reasonable.
The great thing about SiteDirector is the fact that is COMPLETELY open source. You can change anything you want about it. The features that come built in are second to none as far as I am concerned as well (http://www.quilldesign.com/sitedirector/features.cfm).
