I thought an update may be useful... I stopped all the CF services and made a full copy of my JRun4 folder.
I uninstalled CF and rebooted, then re-installed CF again, re-applied the hotfixes installed the CFX tags, set up the datasources etc and generally re-configured the server to be in the same config as the previous install. I then re-ran the code to consume the web service and it worked just fine. Then I did a windiff on my new JRun4 folder and the copy I made before I uninstalled CF. Most of the differences were in log files and were down to date/time values being different but there were a couple of critical differences in the compiled class files that look to me suspiciously like corruption. So next time it occurs. I'll be deleting the class files and re-running the code to see if that fixes it. Certainly there is nothing else that looks like a problem in the JRun folder.
