I have on occasion noticed performance degradation with the use of per app settings and specifically the per App customtag paths. One of the more extreme cases had 60 percent of the threads doing customtag resolution stuff whenever I did a stack dump under load. And I know others who had issues as well. I would suggest you file a bug with Adobe. Ping me off list if you do so.
