I think you might want to get dumps on all instances that are running including the base instance. Hmm, that's an interesting question. I know SeeFusion's E-mail alerts include a thread dump, but you can't trigger an alert based on CPU usage. I'm not sure how useful random thread dumps would be from throughout the day while the server is running fine. I would start by trying to get thread dumps on every running instance. You aren't by chance using JRun clustering with session replication are you?
