You may want to look into a separate piece of software to handle label printing. In the past I used Loftware http://www.loftware.com with great success.
In the past I successfully talked to the FedEx server to generate tracking number, then create an XML file in which Loftware would pick up and send to Zebra printers (5 of them). It was very rock solid.
