one reason I can think of off the top of my head is security..ex: I have custom tags that are global to the app, I may either drop them in the CustomTag directory or define somewhere in an Application,cfc (this.customtagpaths)..
In one particular directory I have custom tags that for security reasons can only be accessed in that directory.
