I think you'd need to use cfsavecontent to first save it to a variable, like
this:

<cfsavecontent variable="myFile">
        <cfinclude template="">
</cfsavecontent>
<cfset newContent = Replace(myFile,...)>
<cfoutput>#newcontent#</cfoutput>
