I've run into this same problem myself, and it has something to do with the
JRun ISAPI filter. If you uninstall it from the specific virtual server, CF
should again work fine. I'm not sure what causes this. You can probably then
reinstall the JRun filter to that specific virtual server, and both might
then coexist. There may be a JRun patch to address this, but I didn't bother
looking as the above steps fixed the problem for me. If you're interested in
a better resolution, you might comb the knowledge base for JRun-CF
interoperability issues.

Note that uninstalling and reinstalling the ISAPI filter can be done from
within the IIS MMC, and you don't actually have to run any setup programs.
