The key thing you have to remember is that *nix systems are case sensitive, whereas *dose systems are not. Make sure that if you are linking to a page saved as (for example) Index.cfm - that you call it href="Index.cfm" as "index.cfm" will fail. Best to keep all file names lowercase - except Application.cfm that has to have a capitalised "A".
Apache install is slightly more complex than IIS - you may need to manually type in certain code into the appache httpd.conf - but if you have problems then re-post. You will probably find your biggest problems will be data-sources. Unless you have an enterprise license you will need to port all your db stuff to a *nix friendly data software.
