You can specify the DSN for an application to use for storing client variables. Therefore, you can have multiple client databases, or a single one which encompasses all the apps on your server. Or even some combination of these two options.
My personal thoughts is that keeping the Client variables separate from your application database helps avoid clutter, and is a little more intuitive. My thoughts....
