It will use the mail server which was specified when the message was created. You can find the mail server for each message by opening the cfmail file and looking at the CF headers at the very top of the file. You can change this in a text editor, but be careful how you do it, CF-Studio will modify the message format by replacing some of the Line Breaks, and the message will come out the other end looking very odd.
The best way I have found to replace an old server with a new one in Undelivered messages is to use Studio's extended search and replace.
