I ran into this problem myself a while back. I had to use the cf_pathindex tag from the tag gallery.
The format of the tag follows: <cf_pathindex serverpath = "#IndexDirectory#" urlpath = "#theURL#" noindex="#excludefolders#" mycollection="#IndexCollection#" extensions="#IndexExtensions#" language="#IndexLanguage#"> You just put a list of folder names in the noindex parameter and it does it.
