Not sure about MX 6.1 - been using MX 7 for over a year now. You could probably do a manual flush but I would stop the CF server first. CF will then recompile each template as it is requested. Must be a big site for 650Mb of class files so I would keep an eye on that.
Windows does something similar - called "prefetch" - eg C:\WINDOWS\prefetch - that does something similar - boost loading times of frequently accessed applications.
