A few things would be worth checking: In CF Admin: Increase "Maximum number of simultaneous requests" so that there are CF Processes available to other requests. Check what "Timeout Requests after ( seconds )" is set to. Try deceasing this number and see what happens.
If the web site runs on IIS 6 (Windows 2003), put the web site in its own application pool, and enable "maximum virtual memory" and "maximum used memory" settings . And in the Application pool settings, Health tab, make sure that "Enable rapid-fail protection" is un-ticked. This will ensure that this web site doesn't over take the whole server's resources. Also.. Did you try running cfstat program?
