Yep, using jQuery without issue. What version of Fusebox? Fusebox composes content and delivers it as index.cfm in your app root (or another nominated single file). This means that regardless of the path to the resources within your app structure, the server sees everything as being index.cfm. So check that references to css files, js libs etc all make this assumption.
If this isn't the issue then I'd need to know more about your particular app structure and how you're calling your resources.
