Then, you can create an Application.cfm in the root of where you store your CFC's and can set stuff in there (I had to do this in the "opposite" sense because of some legacy stuff held over that had actual output in the Application.cfm which was inherited that screwed with the XML output of the CFC's for WebServices so I threw in an Application.cfm that didnt do anything and my problem was solved).
I am sure this means you can have an Application.cfm that can set Application variables that your CFC's can use. What you could then do is use either hard coded Application vars (as you may have done in the past) or you could go down the XML config file path and have your Application.cfm load them from the same place your non-web-service app gets them.
(If any of this makes sense and I am not misunderstanding what you are saying??)
