Firstly, if you are on a Linux/Unix platform you need to ensure that your Application.cfm has the correct case (it must be Application.cfm - not application.cfm).
Secondly, have you declared your <CFAPPLICATION> in the Application.cfm file correctly and made sure your application is not timing out too quickly?
Thirdly, if you want the variables to carry through then you need to scope them to the Application scope..... e.g.
<CFSET Application.myvariable = "This is my application global variable in the Application scope">
Fourthly, you then should always reference the variable by including the scope..... e.g.
<CFOUTPUT>#Application.myvariable#</CFOUTPUT>
If you are doing all of this and it is still not working, then try to dump the contents of the Application scope...... e.g.
<CFUMP var=#Application#>
--OR-- (on a CF install that does not have CFUMP to dump the keys in the Application scope....)
<CFOUTPUT>#StructKeyLilst(Application)#</CFOUTPUT>
If that is empty, then go back to "Firstly", "Secondly" and "Thirdly".
