I've just posted this to Macromedia support but thought some of you clever bunch might know so I can fix this quickly:

I've noticed the "configuration" settings folders are being stored in the c:\documents and settings\username\application data\macromedia\dreamweaver mx and c:\documents and settings\username\application data\macromedia\flash mx directories.
