You may have a corrupt XML config file for scheduled tasks. This will stop the JRUN cron service from starting up and so effectively nuking all scheduled tasks.

If this is the case, logging into CF Admin and taking a look at the scheduled task list would show an error talking about the CRON service being unavailable. Replacing the XML file for scheduled tasks (eg. typically C:/CFusionMX/lib/neo-cron.xml) with one that works would fix the issue.
