Why not use both techniques. It might be possible to have you notification program check the inbox every 5 minutes or so, like the Gmail notifier or Outlook. If it finds any emails waiting it could run a script to process the emails and display the notification.
When someone goes to there inbox it would get all the emails that are left and the scheduler could run at a set interval to make sure there are less emails to be received at one time. That way it would have most of the emails already in the dbase and would just get the remainder when the user goes to their inbox. If there was a delay, it would only be when a user clicks on an email to view it.
