I don't have the HotFix installed. All my other CFCs are working just fine. I only happens when Application.cfc is executed.

Do you have the Cumulative Hotfix 2 installed by chance? That release
has been a bomb and would recommend rolling it back to CHF 1 if you
are. There was a major bug introduced where CFC lookups failed (and
I'm still a bit suprised a Hotfix or TechNote *still* hasn't been
issued). I'm not entirely sure this is your problem, but thought I'd
share it in case.
