You know, we notice this too. Well let me put this in context. I was provided 
with a test machine (a Pentium IV 2.0Ghz with 1GB ram on Windows XP Pro) that 
should mimic what is installed on the user machine on the factory floor. It it 
got a lot of stuff there like a smorgasborg of IM's (yahoo messenger, windows 
messenger, microsoft office communicator, etc) and of course the MS-Office 
package which also includes MS-Project and MS-Visio. Then we started putting in 
the warehousing systems, the packaging/finished goods softwares, mapping 
softwares, planning softwares, and the list goes on. Oh, almost forgot the 
anti-viruses, anti-malware and a lot of security stuff. After a while, booting 
the machine would mean you'll have some time to make coffee before you can 
logon. Which eventually lead to reinstalling the PC every few months.

Last year, I don't remember why I did it, I formatted the machine to Ubuntu 
Linux then VM'ed Windows XP on it. Since then, the only time I formatted the 
VM'ed machine was when I migrated to VirtualBox. Snapshots are COOL!!!

So going back, with this setup, windows does performs better. No measurable 
metrics do ... just going with the feeling.

My experience is that running Windows on top of Linux/VM will give a better
performance than running Windows native on the machine.
I installed Windows 2003/Exchange first native on a machine with 3000 mail
users.
Then I put Linux/VM on the machine and the the same Windows 2003/Exchange
first native on a machine with 3000 mail users on top of it and it was much
easier to manage and ran much better.
