I think it was completely my fault. I had cherokee running as my local
user account in the old config so all the logs were owned by that user
(not www-data) and the new config file appeared to be running as
www-data.

But I was inpatient, hadn't noticed the above and needed a site up ASAP,
so I just deleted all the config and logs, reinstalled cherokee and
rebuilt the config through the admin. Wasn't too painful and hopefully
because I'm using more "default" settings now, I won't run into this
problem next time.
