Well sorry everyone. I was put in the right direction after seeing some screen shots of the old admin. On the old admin there is a button on the left to apply changes, so I figured there should be something similar in the new admin.
Sure enough there is a not so prominent save link in the top right. I say not so prominent because I did not see it until I actually searched for it. I understand this in all my misunderstanding, but I do believe the save link could be more of a focused element in the admin UI design. Just my two cents ;) And also I figured the admin works better when forced to run in the background, that's how I am using it now and all seems well. Sorry about my confusion.
