The thing you are describing sounds a lot like "hot spots", none of my
Chihuahuas has it, but my yellow lab does.You can Google the term and
may find pics to compare. My dog started licking and bitting her tail,
close to joints, and one scary one  showed up on her pretty face. My
vet told me that we should try changing the dog food to lamb and rice
and avoid corn, milk and beef. "If that doesnt work, she said, your
dog needs salmon based food" ( gasp! $$$$). Luckily for all, she 
started to heal rigth away. Now , the tip: Wash the wounds, I was
recomended to use the oatmeal soap, Dermalia. If you can shave  the
area to keep it clean and dry is better. Dry it with a towel or air.
My vet recommended Gentosin ( a topical steroid to stop the urge to
scratch) , you have to stop your Chi from licking the wounds, my girl
had to use one of those funny collars to stop her from licking.
To summarise,
1.- Change the diet to good quality lamb -> salmon
2.- Keep the spots clean and dry. 
3.- I agree with the omega fatty acid advice you were given, my girl
eats tuna on oil regularly mixed with her lamb.
