The antibiotics are effective against bacterial infection, and not viral. In kennel cough the initial infection is often viral, but a bacterial secondary colonization is common, and is what leads to the worst cases. Antibiotics are often prescribed prophylactically even if bacterial involvement is not apparent, to help prevent it from ocurring, A simple analogy is when a person gets a typical cold/cough/flu. This is a viral infection. The conditions caused by this infection may leave the patient prone to secondary bacteriological infection, in the forms of bronchial infection, for example.
