Hi, I'm afraid this issue is a little bit stuck.

I think "Cybertrust Global Root" was automatically installed in your PC
by ev-upgrader, so this site was verified by "Cybertrust Global Root" on  
your PC(IE),
though the actual certificate hieralchy of this site :  
https://www.cybertrust.ne.jp/
is chained up to "GTE CyberTrust Global Root" as follows
   GTE CyberTrust Global Root
    -> Cybertrust Global Root
      -> Cybertrust Japan EV CA G1
         -> www.cybertrust.ne.jp .

If possible, could you please try followings?
  1. delete "Cybertrust Global Root" in your cert-store,
  2. close and restart your IE,
  3. access
      https://www.cybertrust.ne.jp/common/images/head_logo.gif
  4. and check if the site certificate chained up to
     "GTE CyberTrust Global root"  with green address bar.

If there are still anything, please let me know.
