This fix depends on WM preferences but works. For example, I am using compiz which has default preference for "Focus Prevention Level" set to Low. With this setting, opening link from external app, with chromium running on the same workspace, does NOT set focus to chromium. If the application is on workspace 1 and chromium on workspace 2, then you will see non-flashing indicator on taskbar on workspace 1 and when you click on it, it will switch to workspace 2 and chromium is given focus.
