Ok, after reading up a bit my workaround for this in gnome is the following:

1. Click on "Use system title bar and borders" in the menu that opens when  
you right-
click in the small area between the "Add a new tab"-button and the top of  
the window.
2. Right-click on the system title bar and chose "Always on top".
3. Right-click again on the area between the "Add a new tab" and the system  
title bar
and remove the tick from "Use system title bar and borders".

The window should now stay on top.
